Running isn't bad for your knees. A sedentary lifestyle is bad for your knees.
I've squatted since I was a teenager. My knees hurt more squatting alone than running and squatting. I hit my forties, took up running and run a mile three times a week before I lift weights. My knees feel so much better now than in my thirties. In my experience running strengthened my knees in a way lifting weights couldn't. Having said that my father had great genetics in leg development and passed them onto me so who knows?!

Running is high impact so yes I would say it could have long term negative affects on your knees… look at David Goggins. A good alternative is Cycling or using a Stair Master.
